One of the plots is hiding part of the plot behind it. How do I fix this?

Display the original plot.

Choose Plot > Axis Options.

Click the All tab and click Color.

For both the Interior and Background, Transparent Background needs to be selected. If a color is selected, the plot will not be transparent.
